Simon posted something interesting on Big Purple last week:
"I apply armour/agility penalties only to non-combat actions, like sneaking and climbing. If you like, call this an official rule."
Personally, I'll still keep adding those penalties to Initiative rather than Agility. It really worked well the first time I tried it in a campaign featuring unarmoured Irish warriors verses mail-clad Norsemen, so I've used it ever since. But if this had been in the original rules, I might have just stuck with this.
I've never liked the idea that being armoured reduced your chance to hit, and I know it worried others too.

I did discuss this issue with the Ludospherik guys. I wanted to include a rule whereby "warrior" careers would provide a modifier to the agility penalty for wearing armour based on their career rank. But for one reason or another, it didn't happen.
I tend to use the rule Gruntfuttock referred to - that is the agility penalty applies only to non-combat activities only.
I'm not sure I'm so fond of the penalty to Initiative as I see priority as a "quick-thinking" thing rather than a speed thing (which is why, in Mythic+, it's based on Mind rather than Agility). But that's the beauty of BoL - you can tinker and generally you'll not mess things up too much, if at all.
